If this is a contentious case, or a complicated matter about which the recipient is expected to understand, it would be idiomatic to write "I'm certain you will understand [these circumstances, reasoning, etc.] but it may be more of a flowery use here. Even so it's difficult because in English we would almost always refer to what is to be understood "of this matter," for example.

agree Robert Forstag : This is far more natural English than the other alternatives offered thus far. As an aside, I would recommend writing it as a final self-contained sentence at the end of the letter, rather than as a closing followed by a comma.

I trust you will understand

"Trusting you will understand" would be a better stylistic match, but "I trust you will understand" is a better cultural match, if you understand me.
