Unless it's clear from the context, you would have to add "of Economy." "Ministry of Economy," with 1,390,000 references, is 5 times more common that Ministry of Economics (255,000 references). The Ministry's mission is to steer the national economy. "Ministry of Economics" would mean that it's responsible for the discipline of economics.

Concerning the discipline of Economics since its the Ministry of Economics (Finance?)...
"Headquarters" means the central office of an organization.
