If it's a vehicle or boat fuel filter then I think Antonella's suggestion or something like 'el filtro separador de agua y combustible' makes sense (this term is in Antonella's reference too). However, water/fuel filters are used in many systems, not just vehicles. So, if your context is something more industrial (for example http://www.hydro-carbon.nl/separation-of-water-from-hydrocar... then this may not be the correct term.
