Thomas, I have seen it in English left as CNPJ, (on websites of Brazilian companies for example), but I suppose that's because they didn't bother finding the equivalent term.
It is the federal tax number.
Go to http://www.pryor.com.br/plan2/law.htm, which has laws for Brazilian business startups, and you'll find the phrase:

"Next, the company must apply for its federal tax number, CNPJ, which is of great importance. It must further be registered with the tax authorities of the relevant state, and with the municipality to receive its business license (alvará de funcionamento) [..]".

Explanation:
this is how I usually translate it. The expansion of the acronym is Cadastro Nacional de Pessoas Jurídicas. It replaced the old CGC number. There were a lot of dummy companies and defunct companies and so a couple of years ago the Brazilian Government forced them all to re-register and get new numbers.
